Phuoc, 19, clocked at time of 55.86 seconds to better the old record of 56.14sec set by Hanoian Do Huy Long in 2008 in the 25m pool competition.
It was the first record to be broken at the championships.
Phuoc also won two more golds yesterday in the 200m freestyle and the 400m freestyle relay.
The Da Nang-born swimmer won the 200m freestyle in 1min 50.34sec for gold. He and his teammate then grabbed victory in the 400m freestyle relay with a time of 3min 34.65sec.
HCM City's Ho Nhat Song Vy also bagged a golden brace on the first day of the championships in the women's 50m breaststroke and 800m freestyle relay.
Olympian Nguyen Huu Viet from Hai Phong also won his first gold in his favourite 100m breaststroke with a time of 1min 4.80sec.
Nguyen Thi Kim Tuyen had a perfect start in the women's 200m butterfly yesterday and finished in a time of 2min 17.66sec, just 51 hundredths of a second slower than her previous record set two years ago.
Duong Thi Thom from Quang Ninh clocked a time of 1min 4.97sec to win the women's 100m backstroke.
HCM City lead the championships with three gold, three silver and two bronze medals, while Da Nang trail closely behind with three golds and one silver.
Hai Phong are in third with one gold and one bronze.
The competition will finish next Tuesday.
Finswimmers from Ha Noi ranked first with nine golds, six silvers and five bronzes after the last day of competition on Monday.
